瞎讲一通哈：
这里but引导了限制性定语从句和非限制性定语从句的对比，为什么是这样别扭的对比而不是D顺口的转折呢。
从句意上分析作家一直以为（have thought) 某某和zeal是不一致的，但事实上(in fact)是某某和zeal是一致的，因为某某源于zeal。
所以其实如果不是这个句式复杂，后半段换成我们习惯的表达应该是
A coolness of judgment and mutability of purpose have been thought
inconsistent with
Puritan
fanatics' religious zeal by some writers, but those characters were in fact natural outgrowths of it .
总结：平衡是建立在句意理解基础上的，以此来判断修饰关系(subordinate clause or independent clause)和指代对象(they originated from it)
