说说自己的理解
A,关于which能否指代整个句子，本人才疏学浅，OG只翻过11版，印象中那上面的解释从来没有直接说过which不能指代整个句子。找了一遍只有71题的解释好像说了这么个意思，再加上前面若干牛牛的肯定，就把A否了吧（虽然开始也选了A。。。）
B,an activation,一个名词形式，读起来比较别扭，就否了。。。
C,同A,it不能指代一个句子。前面有人理解是it指代前面的Virtual Leonardo Project, 如果是这样的话，放入整个句子中，最后一部分的理解就成为：VL计划 激活 功能，读起来完全没逻辑，否了
D,应该是encourage...to...and thereby (to) ...的结构。这两个不定时结构看起来是完全并列的，但因为第二个被省略的to之前有个thereby，所以后面的内容又有一层递进的含义，即encourage...to touch...的目的是encourage...to activate...,这样activate又和句子开头部分的operate相对应。逻辑上完全成立，从了
E，which指代不清，否了

First the diction is : encourage sb. to do something.
"to do.. and thereby do.." is widely used. I guess ETS does not want to conreadict modern English grammar widely used in media and formal writings.
Some examples are found in my daily reading;
