most programs require us to submit our application online. but I am not sure about the meaning of deadline.

does it mean I must submit all of my online application before certain time? or

does it mean I must make sure they can receive all of my material, including the mailing part, before certain time?

For your mailing material, you have to make sure they receive them before deadline as well.

No, it's based on the time you submit online, or when they receive your application form if you choose to apply offline. It has nothing to do with your credit card. However, if school has trouble deduct your money, you will have trouble.

You do not need send you hard-copy material before you submit online, but schools must get these kinds of hard copy things before deadline.
