When you choose Ph.D program between these two, it is meaningless to compare so-called overall reputation. If you are doing Finance, Stern is definately the better one. If you are doing marketing, everyone knows you should go to Kellogg.

You may also want to consider the research interest of the faculty and their availability in the next five years. Good luck.
