A skull与have been主谓不一致。which指代region错误。both...and...结构不平行

(C) with both Homo erectus and Homo sapiens has been found in the Afar region of Eritrea, indicating
正确。

Skull是被found，应该用被动语态，这里用and found错误。

skull是单数，应该用has,所以是have都要排除。

原句应该是：A one-million-year-old skull [ which bears(=bearing) traits that were associated(=associated) with both Homo erectus and Homo sapiens] has been found in the Afar region of Eritrea, which indicates(=indicating) that modern humans developed much earlier than previously thought.

这里bear是主动，意思是“具有。。。特性”，修饰的是skull；asscociated是被动，修饰的是trait，意思是“这种特性是和××人和××人是有关系的”；found是用来修饰skull的，“发现头骨”，主句应该是skull...has been found..

你如果选D，那就没有了动词，看似平行，但是found不用来修饰trait，是用来修饰skull，而且skull也不能去found，只能被found。
