It depends on which school you are applying. For some schools it is okay if your recommendation letter is submitted online a few days later than the deadline of each round, and they will add the letter to your whole package once they receive it, while some strictly request that everything must be received by adcom office by deadline. One of my recommendation letter for Wharton was submitted online 3 days later than the 1st round deadline, but later it turns out that I am considered 1st round applicant. Check it out with the office via email, or get everything done by deadline, whick is a safer option.
