A of B结构到底有没有“B一定不能作主语”一说？

你说的是对的，A of B中A 才是主语，如果这句话是 the site of an ancient civilization is very popular。 毋庸置疑，是the site is popular.

问题在于the site of an ancient civilization所在的句子本来就是一个定语，解释的是 the Mohenjo-Daro excavation in Pakistan。the site of an ancient civilization后面又有一句话修饰它很明显是修饰civilization的。在这种情况下，that/which甚至“，-ing”都是就近原则。
