首先，not...but...两个词后面的成分必须平行吗？ be not...but 和 be not...but be 都是正确的平行方式吗？

这个例句怎么解释：The agency is not a fully independent agency but instead derives it's authority from Congress.(note that the verbs" is" and "derives" ) Manhattan里面的一个例句，这里 not 和 but 后面的部分平行吗？还是只需要 is 和 derives 平行？

not a fully independent agency but a dependent one that derives it's authority from Congress 是不是更平行，更顺畅？

这个要看具体的平行的句子成分吧，如果是be 动词后面的成分平行，就是be not but be(be省略保持简洁)。
OG上有一道状语平行的，结构是 be caused not by... but by。例句里平行的是谓语成分，所以可以这么写。楼主改写的句子明显啰嗦了，a dependent one和前面重复了。
