The answer is E. But, what wrong with B. I feel it is more concise.

应该选B,E改变句意了.

意思是在曾经生活过的的那500 billion creatures中.而总数也许不止.

不同意，原题中已经表明了nearly 99 percent of them vanishing，在其中的，所以E并没有改变原句句意。

那请问当出现 A of B that  定从这样的结构一定错吗？不用从逻辑意义去判断吗？

若B选项用逻辑意义去判断的话，很明显that 是修饰前一个词creature的。
