请问如果把A选项中的though去掉，此句是否正确？
还有hypothesis和代词it(s)的位置是否可以调换？哪一个在主句中，哪一个用在从句中？

A去掉THOUGH也不对，因为这里的it 指代主句的主语--the weakness of the hypothesis，是不对的，应该是hypothesis souds plausible，而不是weakness souds plausible。这题的核心在于逻辑意思的合理性，因为未划线部分给了我们很好的提示it does not incorporate all relevant evidence，这里的IT指代的是hypothesis，意思才合理。你可以想想[还有hypothesis和代词it(s)的位置是否可以调换？]是否可以？

还有只要在不发生指代对象不明确的前提下，名词及其代词的位置应该可以调换吧？

我认为是。不过一般情况下，主句主语不建议用代词，从句用代词比较合理，因为主句是要表达主体意思，用代词很容易造成混淆。
