do not excuse for low GPA. think it differently, one can interpret it as you do not have a strong commitment to research, which is an important factor for professors to make decisions on offers. if i were you, i wouldn't ask the professor to write reference letter coz, as you said, your performances in his lectures are really 'bad' (when put you into a pool of potential phd applicants). go to the (associate) professors, with whom you get A's. Associate professors are usally tenured and the most active ones in academia, you should not worry too much about their competences.
