PRONOUN AMBIGUITY IS NOT AN ABOSOLUTE RULE.
In this sentence, "they" is the subject of the dependent clause, and "biological traits" is the subject of "that many biological traits are not the products of natural selection".
"they" is parallel to the intended noun "biological traits".
