The answer is A, but I am confused, why not "that flourished at the same time as did the
civilizations"

the same A as B, 比较的是A and B?

这句话比较的是什么，是 the site of an ancient civilization 和civilizations in the Nile delta and the river valleys of the Tigris and Euphrates吗？不大象啊。

助动词的补出归根到底是为了避免歧义，这里明显是cililization的比较，不加助动词也不会引起歧义，所以不加。

That's right, because two sentences have the same verb, flourished.
