把that of去掉。

后面的those作为整个句子的主语，指代the Native Americans

is the best choice in five ones, perhaps it's better to say:

Unlike those of British Columbia,the Plains,and the Southwest, the Native American of Puget Soud lived in relative small,autonomous villages.

Unlike the Native American of British Columbia,the Plains,and the Southwest, the Native American of Puget Soud lived in relative small,autonomous villages.
