Per my own opinion, as have the words"only", so first one s/b that, and 2nd one use where, i choose B

But correct answer is E? Can anyone explain, tks.

B is incorrect, because only wolf
    population is mentioned before the where clause and there is no logical referent for this
        predator
.

Please flexibly use any rule of grammar that you have learned. Here we
are facing Gmat instead of National College Entrance Exmination for
Students in China. When we want to introduce restrictive clauses
preceded by "the only one of....", the usage of "that" is only superior
to that of "which" but not of "where".  In fact, in this particular
sentence,"Where" is more preferrable than "that", because it make the first
restrictive clause parrellel to second one-"where this predator remains
the archenemy of cable and sheep". However,"that" can also be used if
it is placed in a correct construction.eg. "Minnesota is the only one of the
contiguous forty-eight states that still has  a sizable population of wolves
and that leaves predator remain the the archenemy of cable and sheep"
 
 
The ambiguous expression “a sizable wolf population"in Chioce A,B and C
can be interpret as either “the population of LARGE WOLF" or “the wolf
with LARGE POPULATION”. Besides,In Choice B, the relative abverbial
"Where" was misplaced, as it modifies "population". Only Chioice E
present the correct construction and each of its element was placed
idiomatically.

A possible revision of your example could help eleminate the ambiguity introduced by modifier sizable and identify logic referent for predator: Minnesota is the only one of the contiguous forty-eight states that still has a sizable population of wolf and that leaves this predator to remain the the archenemy of cable and sheep.
