it指代Research,用被动逻辑上说不过去。

but A also has "it", why A is right then?

个人觉得这题读下来没看选项就觉得A是没错的。仔细分析一下，觉得难点还是在that produce……这个从句还有理解it的指代关系上。

1.首先分析句子结构：主干是research(主语）＋has revealed(谓语）＋complesity(宾语），该句子复杂在“during the past several decades on the nature of language and the processes that produce and make it understandable ”这个部分。这一部分都是修饰主语的，包括during the past several decades ＋on the nature of language and the processes that…… 是两个介词短语做定语修饰主语research. 而第二个介词短语on the nature of language and the processes that……中又包括一个并列的成份，即由and连接的the nature 和 the processes并列作on的宾语。其中，that引导的定语从句是修饰 processes的。因为从句中的谓语动词produce and make 都是复数形式，是与processes一致的。因此从语法结构上来讲，这个句子肯定是很通顺，没问题的啦

2.关于it的指代问题：俺觉得在nature 和 language这两个对象间有点迷惑。但是我更倾向于it是指代nature的。这样句子意思应该就是：在过去的几十年中对语言的本质，以及对产生和使该本质更明确的过程的研究显示出很大的复杂性，而不是基本的简单性。

1.关于 not...but.. 参见OG11-104  not is an awkward way to establish a contrast;instead of,rather than,or unlike are more appropriate idioms to express a contrast.

2 关于 by which,Research during the past several decades on the nature of language and the processes by which it is produced and understood ......

句子的主语是research+时间状语+介短，这个by which it is的it指代的是research而不是 原文本来想指代的nature。
